Intake valve

Check out where someone cut off the elbow for the intake valve for the furnace in the crawlspace. Previously it was vented five to the exterior. Allowable ever.???

I assume you mean combustion air supply? Yes, it is typically allowed.

I'm sure you know exterior vent termination rules change when going from direct to non-direct vent.

I suggest you take a picture of the manufacturer's nomenclature plates during the inspection. You can use that information to look up the installation instructions on-line. Then, you'll learn what the manufacturer's require or allow.
